Well it's understandable not to like Osaka or Tokyo.  They are very crowded metro cites.  I traveled to Japan about 2 years ago and I traveled to several cities both metro and countryside.  If were to recommend places to visit in Japan, these would the ones:



Cites to vist and why--

Sapporo - like Tokyo, has a wide range of things to do but much smaller in scale.  Not as many foreigners but still a great place to visit. 

Reason 1- Odori Park -- a park that stretches for miles and has a TV tower that overlooks the entire city.  The park itself consists of flower beds and fountains and is the center stage for the world famous Yuki Matsuri or Snow Festival.  Thousands of snow and ice sculptures are displayed.  I have not been to it but I definitely want to see it someday.  It's February 6-12 in 2012.

Reason 2 - Sapporo Beer Factory-- also a very famous site to visit is the factory for Sapporo Beer and it's garden outside.

Reason 3 -  Hokkaido University - campus is beautiful in the fall.  I'm sure if it is year round but that's when I visited.


Kyoto - if you are looking to get away from the modern way of Japan, then Kyoto is perfect.  Once the great capital of Japan from 1603-1867, it has over 1000 temples, shrines and gardens to explore. 

Reason 1 - Fushimi Inari Shrine, Kiyomizudera Temple, Bamboo Forest, Temple of the Golden Pavillion -- so many beautiful and historical sites to visit. 

Reason 2 - You see the beautiful side of Japan, and the remnants of what was possibly the most interesting capital cities in Japan's history.  Imperial Park and Gosho Palace--massive fortress surrounding the palace and a forest and park inside.  The palace stretches for miles and it a definite must see if you visit Kyoto.

Reason 3 -  Gion District -- one of the most interesting spots in Central Kyoto--here you can visit traditional Japanese shops, resturaunts and if you're lucky you may see a Maiko or Geisha entertaining.  Also the Kamo River as well  as traditional Japanese roads and architecture which very unique.  This is where the samurai would come for entertainment.

Now I would say Shikoku and Kyushu also would be nice but I've never been there.  And I've heard Okinawa is very nice.  But these recommendations are my choices.
